## Capabilities

- [Annotations](https://firecrawl.dev/alexandria/agents/providers/europepmc-org/publications/annotations): Text-mined annotations of one article from the Europe PMC annotations platform (SciLite): the genes and proteins, diseases, chemicals, organisms, GO terms, experimental methods and database accession numbers named in it, each grounded to a database identifier (UniProt, NCBI Taxonomy, ChEBI, GO, UMLS, EFO, PDB, ENA and others), plus gene-disease, gene-drug and disease-drug relationships (Open Targets) and gene-function statements (SIB). Entities are merged per identifier with a mention count, the matched spellings, the sections they occur in and one example in context, sorted by mentions; relationships keep the sentence that states them. Coverage is the abstract for every article and the body for open-access full text. For an article whose licence does not allow commercial reuse, sentences and context from outside the title and abstract are left out (`text_withheld`) while entities and identifiers stay. Europe PMC publishes annotations as public domain.
- [Full text](https://firecrawl.dev/alexandria/agents/providers/europepmc-org/publications/full_text): Full text of one open-access article or preprint from Europe PMC's JATS XML, as plain-text sections (introduction, methods, results, discussion, conclusions, data availability, acknowledgements, supplementary, other) with their headings, plus the abstract, figure captions and tables as rows of cells. Text is returned only when Europe PMC lists the article as open access under CC0, CC BY, CC BY-SA or CC BY-ND and the article's own licence statement agrees; otherwise `availability` is `license_restricted` (CC BY-NC variants, free-to-read only) or `not_available` (no open full text) with a message and the europepmc.org link, and no text. This covers PMC articles and the preprints whose full text only Europe PMC holds (bioRxiv, medRxiv, Research Square). `sections` picks parts and `max_chars` caps the total; `attribution` is the credit line the licence requires. Unknown identifiers are `not_found`.
- [Get](https://firecrawl.dev/alexandria/agents/providers/europepmc-org/publications/get): One Europe PMC record by PMID, PMCID, Europe PMC preprint ID, DOI or article URL (europepmc.org, PubMed, PMC, doi.org, bioRxiv, medRxiv): title, authors with ORCID iDs and affiliations, journal or preprint server with volume, issue and pages, publication date and types, the abstract, keywords, MeSH terms, chemicals, funding grants, the licence and whether `full_text` can return the text, full-text links (Europe PMC, publisher, DOI), citation count, retraction status, and linked records: a preprint's published version, an article's preprint, retraction notices, errata and comments. A DOI resolves to the Europe PMC record that carries it. Unknown identifiers are `not_found`.
- [Search](https://firecrawl.dev/alexandria/agents/providers/europepmc-org/publications/search): Search Europe PMC, EMBL-EBI's life-science literature database: PubMed/MEDLINE abstracts, PMC and Europe PMC open-access full text, preprints (bioRxiv, medRxiv, Research Square, SSRN and others), Agricola, patents, theses and NHS evidence. `query` takes free text or Europe PMC syntax (`TITLE:`, `AUTH:`, `ABSTRACT:`, `METHODS:`, `MESH:`, `GRANT_AGENCY:`, `JOURNAL:`, quoted phrases, AND/OR/NOT). Unlike PubMed, a query also matches the full text of open-access articles and preprints, and `section` confines it to one part such as methods, figures, tables or data availability. Filters: `accession` (articles citing a database accession such as a PDB, UniProt, GEO or clinical-trial ID), `source` (only preprints, say), `open_access`, `license`, `full_text_only` (articles `full_text` can return) and a first-publication date range. Each result has the Europe PMC ID, PMID, PMCID, DOI, title, authors, journal or preprint server, year, publication types, licence with a commercial-reuse flag, full-text availability, citation count and retraction flag. `total_count` is the full hit count and `next_cursor` pages onward. Europe PMC answers a malformed query with zero hits, not an error; `europepmc_query` shows exactly what was sent.

## 1. Choose this provider when

Europe PMC (europepmc.org), EMBL-EBI's open life-science literature database, through its public REST and Annotations APIs: search PubMed abstracts, open-access full text and preprints with Europe PMC query syntax, section-level and accession filters; read article records with abstracts, licences, grants, retraction status and preprint-to-publication links; list text-mined genes, diseases, chemicals, organisms and accessions grounded to database IDs; and read the full text of open-access articles and preprints whose licence allows commercial reuse (CC0, CC BY, CC BY-SA, CC BY-ND). Every result carries attribution to Europe PMC and each article's own licence.

## 2. Minimal request

Call `POST https://api.firecrawl.dev/v2/scrape` with `{ alexandria: { provider, capability, options } }`. For a batch, send `{ alexandria: [...] }` with up to 10 calls.

```json
{
  "provider": "europepmc-org",
  "capability": "publications/annotations",
  "options": {
    "id": "PMC3257301",
    "limit": 5,
    "types": [
      "genes_proteins",
      "diseases",
      "chemicals"
    ]
  }
}
```

## 3. Add provider options

Use only the options needed for the task:

- `id` (string): PMID (`9500320`), PMCID (`PMC3257301`), Europe PMC preprint ID (`PPR1105504`), DOI (`10.1371/journal.ppat.1002485`, also `doi:...`) or a SOURCE:ID from `search`. Give `id` or `url`. Example: `9500320`
- `limit` (number): Most entities, and most relationships, returned. Example: `25`
- `sections` (string[]): Only annotations located in these sections; annotations without a location are then left out. Example: `[]`
- `types` (string[]): Annotation types to return; all when omitted. `gene_disease`, `gene_drug`, `disease_drug` and `gene_function` are relationships. Example: `["gene_disease"]`
- `url` (string): An article URL instead of `id`: europepmc.org (`/article/MED/9500320`, `/abstract/MED/...`, `/articles/PMC3257301`), pubmed.ncbi.nlm.nih.gov, pmc.ncbi.nlm.nih.gov, doi.org, biorxiv.org or medrxiv.org. Example: `<url>`

## API reference-derived contract

The following capability contract is generated from the same normalized Alexandria API reference exposed in the API spec.

### Annotations

- Capability: `publications/annotations`
- Description: Text-mined annotations of one article from the Europe PMC annotations platform (SciLite): the genes and proteins, diseases, chemicals, organisms, GO terms, experimental methods and database accession numbers named in it, each grounded to a database identifier (UniProt, NCBI Taxonomy, ChEBI, GO, UMLS, EFO, PDB, ENA and others), plus gene-disease, gene-drug and disease-drug relationships (Open Targets) and gene-function statements (SIB).
- Instructions: After `search` or `get`, to list the genes, diseases, chemicals, organisms or accessions an article discusses with machine-readable IDs, e.g. to pass UniProt accessions to a protein database or PDB IDs to a structure database. Filter with `types` and `sections` (e.g. only `methods`).
- Cost: 5 credits per call
- Capability file: [Annotations](https://firecrawl.dev/alexandria/agents/providers/europepmc-org/publications/annotations)

Accepted options:
- `id` (string): PMID (`9500320`), PMCID (`PMC3257301`), Europe PMC preprint ID (`PPR1105504`), DOI (`10.1371/journal.ppat.1002485`, also `doi:...`) or a SOURCE:ID from `search`. Give `id` or `url`. Example: `9500320`
- `limit` (number): Most entities, and most relationships, returned. Example: `25`
- `sections` (string[]): Only annotations located in these sections; annotations without a location are then left out. Example: `[]`
- `types` (string[]): Annotation types to return; all when omitted. `gene_disease`, `gene_drug`, `disease_drug` and `gene_function` are relationships. Example: `["gene_disease"]`
- `url` (string): An article URL instead of `id`: europepmc.org (`/article/MED/9500320`, `/abstract/MED/...`, `/articles/PMC3257301`), pubmed.ncbi.nlm.nih.gov, pmc.ncbi.nlm.nih.gov, doi.org, biorxiv.org or medrxiv.org. Example: `<url>`

### Full text

- Capability: `publications/full_text`
- Description: Full text of one open-access article or preprint from Europe PMC's JATS XML, as plain-text sections (introduction, methods, results, discussion, conclusions, data availability, acknowledgements, supplementary, other) with their headings, plus the abstract, figure captions and tables as rows of cells.
- Instructions: Read an article's methods, results or data-availability statement when `search` or `get` shows `full_text: available`. For anything else, `get` returns the abstract and links.
- Cost: 5 credits per call
- Capability file: [Full text](https://firecrawl.dev/alexandria/agents/providers/europepmc-org/publications/full_text)

Accepted options:
- `id` (string): PMID (`9500320`), PMCID (`PMC3257301`), Europe PMC preprint ID (`PPR1105504`), DOI (`10.1371/journal.ppat.1002485`, also `doi:...`) or a SOURCE:ID from `search`. Give `id` or `url`. Example: `9500320`
- `max_chars` (number): Most characters of text returned across the abstract, sections, captions and tables, in that order; `truncated` says when the cap was hit. Example: `40000`
- `sections` (string[]): Parts to return; omit for the whole article (abstract, every section, figures and tables). Example: `[]`
- `url` (string): An article URL instead of `id`: europepmc.org (`/article/MED/9500320`, `/abstract/MED/...`, `/articles/PMC3257301`), pubmed.ncbi.nlm.nih.gov, pmc.ncbi.nlm.nih.gov, doi.org, biorxiv.org or medrxiv.org. Example: `<url>`

Response schema example:

  "abstract": "Introduction\n\nThe role of population-wide smoking cessation campaigns is uncertain as smoking prevalence reaches historically low levels. We examined whether the Power to Quit campaign in England, which aimed to increase uptake of evidence-based cessation support, particularly digital aids, was associated with changes in quitting behaviour.\n\nMethods\n\nWe analysed nationally-representative cross-sectional surveys of adults in England who smoked in the past year, conducted immediately before (n=803) and after (n=1,713) the campaign (February-April 2026). Logistic regression estimated associations with quit attempts, digital cessation support, local Stop Smoking Services (SSS), and quit success, overall and by social grade. Exploratory analyses examined participants recognising campaign materials (n=799). Smoking Toolkit Study (STS) data (January 2023-June 2026; n=11,442) were used to contextualise findings against longer-term trends.\n\nResults\n\nIn the primary pre/post analysis, there were increases in quit attempts (48.4% to 52.3%, aOR=1.16 [95%CI=0.97-1.38]), attempts involving digital support (16.0% to 18.4%, aOR=1.18 [0.92-1.50], and attempts involving SSS (2.4% to 3.6%, aOR=1.53 [0.89-2.65]), although estimates were uncertain. Associations were larger among participants recognising campaign materials (quit attempts: 64.9%, aOR=1.82 [1.47-2.26]; digital support: 28.7%, aOR=1.88 [1.44-2.45]; SSS: 5.4%, aOR=2.14 [1.19-3.88]). Increases in support uptake were particularly evident among less advantaged adults. There was no clear evidence of a change in quit success. STS data showed increases in support uptake continued from before the campaign.\n\nConclusions\n\nPower to Quit coincided with increased engagement with cessation support, particularly among less advantaged adults and those recognising campaign materials. Increases in support continued pre-campaign trends, indicating that the contribution of the campaign occurred within a broader period of changing cessation behaviour.\n\nImplications\n\nNational mass media campaigns appear to still contribute to increasing engagement with evidence-based cessation support when smoking prevalence is low, particularly among more disadvantaged groups, where smoking remains more common and quit success rates are lower. Although Power to Quit was a population-wide campaign, media planning prioritised areas with higher smoking prevalence and settings where smoking was more common and habitual, alongside sociodemographic targeting where feasible. These findings suggest that population-wide campaigns and targeted delivery strategies can be complementary rather than competing approaches.",

  "abstract": "Like many organisms the fungal pathogen Candida albicans senses changes in the environmental CO(2) concentration. This response involves two major proteins: adenylyl cyclase and carbonic anhydrase (CA). Here, we demonstrate that CA expression is tightly controlled by the availability of CO(2) and identify the bZIP transcription factor Rca1p as the first CO(2) regulator of CA expression in yeast. We show that Rca1p upregulates CA expression during contact with mammalian phagocytes and demonstrate that serine 124 is critical for Rca1p signaling, which occurs independently of adenylyl cyclase. ChIP-chip analysis and the identification of Rca1p orthologs in the model yeast Saccharomyces cerevisiae (Cst6p) point to the broad significance of this novel pathway in fungi. By using advanced microscopy we visualize for the first time the impact of CO(2) build-up on gene expression in entire fungal populations with an exceptional level of detail. Our results present the bZIP protein Rca1p as the first fungal regulator of carbonic anhydrase, and reveal the existence of an adenylyl cyclase independent CO(2) sensing pathway in yeast. Rca1p appears to regulate cellular metabolism in response to CO(2) availability in environments as diverse as the phagosome, yeast communities or liquid culture.",

### Search

- Capability: `publications/search`
- Description: Search Europe PMC, EMBL-EBI's life-science literature database: PubMed/MEDLINE abstracts, PMC and Europe PMC open-access full text, preprints (bioRxiv, medRxiv, Research Square, SSRN and others), Agricola, patents, theses and NHS evidence.
- Instructions: Start here to find papers or preprints on a topic, method, gene, dataset or grant, then call `get` for the abstract and full record, `annotations` for the genes, diseases, chemicals and accessions text-mined from an article, or `full_text` when a result's `full_text` is `available`. Use `source: ["preprint"]` for preprints and `accession` for papers that use a given structure or dataset.
- Cost: 5 credits per call
- Capability file: [Search](https://firecrawl.dev/alexandria/agents/providers/europepmc-org/publications/search)

Accepted options:
- `accession` (string): Only articles that mention this database accession, as Europe PMC text-mines them: a PDB ID (`6VXX`), UniProt accession (`P04637`), GEO series (`GSE2034`), ENA/GenBank accession, clinical-trial ID (`NCT04368728`), DOI of a dataset and others. Example: `6VXX`
- `cursor` (string): `next_cursor` from the previous page. Repeat the same query, filters, sort and limit with it. Example: `next_cursor`
- `from_date` (string): Earliest first-publication date: YYYY, YYYY-MM or YYYY-MM-DD. Pattern: ^[0-9]{4}(-[0-9]{2}(-[0-9]{2})?)?$. Example: `<from_date>`
- `full_text_only` (boolean): true: only articles whose full text `full_text` returns (open access in Europe PMC under a commercial-reuse licence). Example: `false`
- `license` (string): Only articles under this licence. `commercial_reuse` is any of CC0, CC BY, CC BY-SA and CC BY-ND. Example: `commercial_reuse`
- `limit` (number): Results per page. Example: `10`
- `open_access` (boolean): true: only open-access records; false: only records that are not. Example: `false`
- `query` (string, required): Free text or Europe PMC query syntax, e.g. `furin cleavage site`, `"base editing" AND TITLE:mouse`, `AUTH:"Doudna JA"`, `GRANT_AGENCY:"Wellcome Trust"`, `MESH:"Alzheimer Disease"`. Use `*` to match everything and narrow with filters. Example: `furin cleavage site`
- `section` (string): Confine `query` to one part of the article: `title`, `title_abstract`, `body` (full text), or a full-text section. Section searches match only articles whose full text Europe PMC holds. Example: `title`
- `sort` (string): `relevance` (Europe PMC's ranking), `newest` (first publication date) or `most_cited`. Example: `relevance`
- `source` (string[]): Only these record sources, e.g. `["preprint"]`. Example: `["preprint"]`
- `to_date` (string): Latest first-publication date: YYYY, YYYY-MM or YYYY-MM-DD, inclusive. Pattern: ^[0-9]{4}(-[0-9]{2}(-[0-9]{2})?)?$. Example: `<to_date>`
